Anodize, + or -
I have designed an aluminum part that has to ground to another aluminum part at assemble. I called out a Anodized finish on both parts. We are having problems with the grounding. Is the Anodized finish causing this problem?

Yes, anodizing is the engineered application of a thick and uniform non-conductive aluminum oxide film. You must electroless nickel plate, or chromate conversion coat the contact area.

You must electroless nickel plate, or chromate conversion coat the contact area. If you are very much particular about anodizing, you must cover the contact area before anodizing. If contact area is a threaded hole fix fastener which should be made up of aluminium. Or you can put gel like material to cover contact area.
